Peter ultimately entrusted the phoenix egg to Logan, trusting that Logan could effectively utilize its power. Loki's words also implicitly suggested that the phoenix egg should be given to Logan.
This is certainly not to say that Jean Grey or other Phoenix hosts were not among those who participated in the Secret Wars. However, great power often comes at a price (although such prices seem to be rarely seen in American comics). Part of this is the Reed Council, where the Fantastic Men will devise a plan to exploit the Beyonders' unique weakness of having linear time, to travel to the past and prevent Doom from possessing the Beyonders, or to stop Doom from participating in the Secret Wars, or even to persuade or warn the Beyonders.
Of course, Doom must have considered setting up defenses in the past, so just in case they really had no way to break through the defenses Doom had set up for himself in the future, they would take the Ultimate Eraser back to before Doom participated in the Secret War, from...
And they eliminated him directly before Doom possessed the power of a Beyonder.
Of course, this is a very urgent and last resort, since no one knows whether eliminating Doom in advance will cause even greater problems with the continuity of time, so this is just a backup plan.

Anansi mentioned it briefly, then paused for a moment before adding, "But he might indeed fail. After all, he's just a black-clad emperor, ultimately just an individual, and an individual might not be strong enough. Hey, Chieftain," don't you find it strange? Peter looked up and saw the starry sky he was standing on rise up and eventually transform into a massive, humanoid entity, its body entirely composed of stars. Seeing this, Peter finally realized what was missing from this secret war.
